I plan to use Management API v2 to set up M2M in order to update user meta data. Im using free tier pricing atm and the pricing guide says its limited to 1000 token.
Does that mean every time token gets expired and new token need to be generated, it will count to the 1000 limit?

Those 1000 tokens are M2M tokens, issued by Auth0 for your custom APIs. This also means that Access Tokens issued for your Management API do not count towards the quota.
