wondering if there’s a way to filter the countries that appear in the countries prefix dropdown?

Unfortunately I believe it’s not possible at the moment. What I would encourage you to do will be to provide a product feedback regarding that using our Feedback category:

As I advised above. The best way would be if one of you can create a Feedback Card in our Feedback category as I shared instructions above as currently we don’t have such feature.
